I can't explain it, but for some reason when restarting apache web server the service does not change to the correct user account which is why you saw the root error. It is pretty normal that apache gets automatically restarted when it crashes or whatever. So I has no idea until i just happened by that there was even a problem.
I just hacked the restart script to restart a different way that I know works. Only the cpanel may choose to replace it without telling me. So i have my fingers crossed.
