I typically stay in Midtown, although I'm in Lower Manhattan this time around. Honestly, anywhere below Harlem is fine with me, whether they deliver or I need to travel to it. I've tried Joe's Pizza, Baker's Pizza, Underground Pizza (decent, but rarely go over near Wall Street), and a couple other places that were forgettable.
Lower Manhattan along that stretch of Bleecker on the other side where the original Joe's is (You may have gone to the 14th street shop) I like Bleecker Street pizza more, John's is kind of a landmark too I guess. Keste is good for a bit more traditional Neapolitan.
Grimaldi's has an outpost in the Limelight. I like their White slices. Prince Street pizza is something worth the time to get there to try, more bakery style pizza's but very nice.
If you end up anywhere in the Upper West Side (Above 79th street) Caesar's Palace Pizza is a bit deceiving as it's kinda dingy inside but they serve larger, very good slices at a nice price for NYC.

I'm a Chi-pizza kind of guy, but I would take Artichoke Pizza over almost all Chi-pizza
